לוחמי יחידת ההנדסה יהל"ם חשפו במהלך המבצע להשבת הנערים החטופים עשרות מנהרות תת-קרקעיות מתחת לבתים ביהודה ושומרון. הלוחמים המיומנים חשפו מעבדות חבלה בבתים פלסטיניים, שעסקו בייצור רימונים ומטענים. קצין בכיר בחיל ההנדסה אמר כי בחיל לא ידעו על קיומן של המנהרות בטרם הן נמצאו. "בסריקות אותרו רימונים, מטענים מאולתרים וכלי נשק", סיפר גורם בכיר ביחידה. "סרקנו טווח תת קרקעי גם מתחת למכונות כביסה בבתים. אלו דברים שלא הכרנו לפני כן".
